Where do I put my files once I've connected via ftp?

All your content for your website site, should go IN the mydomain.com folder.

A folder for each website you have, will automatically be created for you under your home directory. If you just recently added a new website, it may take up to 5 minutes before that website is active, and before the system creates your website directory.
